how do you line up the holes from back to front to keep the shelf even and not teater

There is no mechanism per se to do that. However, if the cabinet is level and square, you can rest the jig on the floor of the cabinet. You do not need shelf holes that low, usually, but you can drill a single shelf hole using the top hole of the jig and then move the jig up and insert the alignment pin and drill another hole. Those extra holes are normally fine (they look like they belong there). Of course, you do that all around the cabinet, and then all of your holes will be aligned. You can also do the same thing from the top down.

How do you estimate the weight that a shelf using these pins could hold?

I have not found the metal pins to be the problem in the weight that the shelves can hold. The type of wood used (plywood, hardwood, softwood, etc.) has a greater impact than the pins. I would suggest that you contact "Kreg" at Kregtool.com or 1-800-447-8638. They have always been very helpful answering my questions.

Is the only difference between the 5mm version and the 1/4" version the drill bit? Or are the drill guides different sizes as well?

The shelf pin devices that you use to support the shelf will fit either a 5mm or 1/4" hole. Most common, that I have found is the 1/4" and so that was my size choice when purchasing the shelf pin jig. You must have a jig with the guides the same size of the drill bit to make it work properly. The larger bit will not go through the smaller sized guides and the smaller bit will not fit correctly in the larger guides, resulting in sloppy, crooked holes where the shelf pin may easily slip out. Choose the size you want to use and get everything the same size.

I bought this shelf pin drilling jig and the 1/4 inch shelf pins do not fit; they're too big. Anyone else have this problem?

I haven't had the problem and I assume you are using the proper drill bit and leaving a clean hole. Shelf pins come in various sizes like: 3,4,5,7mm and 1/4". The quarter inch pin size in in between the 5 & 7mm size pins. Is it possible you have 7mm pins?
