Which parts/spots/places on a bike would I actually apply this specifically? Pedal threads? Chain rings? Bottom Bracket?

Anywhere you have a threaded fastener. This is especially important for carbon components. Not for application on the chain, nor the chainring, nor the cassette.

Does this smell as bad as automotive anti-seize?

I don't think this has any smell at all (maybe unless you squirt it up your nose. Something I don't recommend)

Can I use this for my pedals when I put them in the bracket so they don't squeak?

This is for the threads of the pedal to ensure they do not get frozen inside the crank arm.

Has anyone tried this for ball bearings in a 3 peice crankset before? How well did it work?

Do not use this for ball bearings unless you’re prepared to replace them. This is used for non moving parts to prevent corrosion ( bike seat stem, pedal threads, etc). In short- this is not grease and should not be used as such.
